What script are you using?
Anyway there is not much to do because with reimporting (if you did everything correctly without forcing) it works or doesn't work, nothing to fix.

Probably you mean that your game freezes/crashes when you use the modified archive.
Yeah that's possible because the script compresses all the files in reimport mode, even those that weren't compressed and those compressed with deflate instead of zlib.
Long story short: the script is not valid for reimporting.
